Okay, that was just the first thing i thought of. I have no experience with the new FW, so i can't say anything about that.
Can you describe what you mean by wrong and glitchy, do you mean it's out of tune etc??
Also, set the volume high enough that it covers your guitar's acoustic sound... It may interfere in weird ways.
Transpose is one of my favourite effects on kemper, pretty unique and to my knowledge the only thing out there similiar is the Morpheus pedal(not even the Axe fx and it's huge array of effects offers something like this).
Really cool effect, i use it a lot.
Still i wished the effect worked a little bit better and was improved by the Kemper team(track better), im sure a lot of people who are using the effect on a live setting would appreciate.
As for any bug or glitch personally i haven't experienced any problem( but we have to keep in mind the effect itself isn't flawless).
ps : And when i say it's not flawless it's because occasionally the tracking isn't perfect, maybe that's what the OP is referring (that sound you hear when the tracking "fails").
It never failed on me, the only unacoidable side effect is the latency required to read the half-wave of the lower notes.
It's always had a little glitchiness when transposing chords IME, before and after the update.

I found the transpose a GREAT effetc too, but it is still be improved maybe with additional technology in the future.
When you try to transpose higher or lower than two steps the sounds start becoming less natural and also the latency is a little bit at the limit of perfect playability. Anyway, I believe it's so difficult as effects that I believe the Kemper one could be the best one for the state of the art.
A question for you guys, do you think (in theory) it's better to use at the beginning or at the end of the chain?
I have to say I use it independently where I have a slot free and I don't perceive a big difference.

It's certainly the best that I've ever used, but based on this clip it doesn't seem to measure up to DigiTech's Whammy:

Me too, always on slot A.
Also on clean sounds it seems to work better with some profiles than others (imo).
I've been using it 2 steps down, for COME AS YOU ARE, with no noticeable problem
I use it in slot A and still have some of the glitchiness you can hear in Will's comparison demo. I use it for a whole step down on Tame Impala's Elephant and a half step down for U2's All I Want Is You. The Tame Impala tune works great since it's mostly single notes; the U2 tune has more chords and presents more issues.
