I got reply that they are aware of this problem and that their developers are working on it. I'm gonna downgrade to 4.0.6 to try that one too.

Also please let us know if downgrading to 4.0.6 'cures' the spdif route.

Yes using SPDIF here. I informed them, they thanked and forwarded the info to developers. 
+1 I have the same problem just monitoring via spdif. Signal goes into a motu 828x running 44khz which works flawlessly on other digital sources.

What firmware are you running?
I'd have to check. But currently I run the latest, with the new delays. The problem had been present since I bought it. Firmware 4.something.
I am running 5.2.0b and tried my first reamp (thx @Michael_dk for tutorial) and there is some serious crackling/clicking on the reamped track.
Does turning the constant latency on/off affect this? I still believe it has to be related to your other hardware not playing nice with the kemper, otherwise everyone would have clicks.

Don't remember that. This was the case when I was checking Green Scream enabled with Mix at 0%.
I had one track DI.
Second or third (reamped) track was with Green Scream off.
Third (reamped) or second was with Green Scream on with Mix 0%.
Gotta do this again.

Very strange, did some re-amping last weekend and didn't have any problem...
I had some problems a few months ago but this was the connector of the cable which was too loose in the Kemper's S/PDIF, changing the cable solved this. But there I could see on my RME Fireface UC that the sync got lost and that caused the clicks.

I've never had this problem with any hardware or firmware version. Reamped with Steinberg MR816, ESI U24 and Lynx E22 interfaces, hundreds of tracks.
Maybe it's some component in the signal chain, similar to how firewire interfaces need a Texas Instruments made chip to work properly.
a lot of probs come from mismatched clocksettings, make sure the connected devices are set to the same clock rate,,
