I just turned mine on and updated to the latest software. However no matter what sound I try, the high E drops out. Doesn't matter what string, just this tone doesn't work for some reason. What am I missing? Do I have a bad one?

How on earth would headphones cut out that pitch and leave the rest alone?

I'd love to know how this is possible too.
I mean, there're bad-frequency-response headphones, and then there's... this. It'd take a severe notch in the response to achieve this, and if it were there, you'd think there'd be decent holes all over the place.

Maybe those headphones just didn't like E's. Were they by any chance the Lipogram model from Perec audio?
