Does it hurt the kemper if I run it through a power amp(synergy 50/50) to a Marshall 4x12 and leave the cabinet on in the kemper? I've tried it both ways and it really sounds good wth the cabinet left on.

Nope, won't hurt anything.
It is an odd thing to do, because you will be doubling the cabinet effect. Having said that, a friend of mine does it and seems quite happy.
Won't hurt anything, except maybe your ears. Try using DI or Merged profiles with the cabinet off. Let the goodness of the cabinet come through.
I have a KPA powered head. When I first bought it I was running it into assorted conventional guitar cabinets. I left the cab sims turned on and though it sounded fine. I honestly could not tell much difference with the cab sims off or on in most profiles. I have since moved to a pair of Yamaha DXR10 powered monitors running off the KPA monitor output. Of course, now I can clearly hear the difference when I turn off the cab sims.

Doesn't hurt, what sounds good is good. I know a few people who do it all the time and love it.
