First, I have yet to see a rig with a plain old Kirk Hammett Dulop wah in front of it. I can do that right?!
Where do I plug this in, and what settings would I use to make it work?! I have the Profiler, and the Profiler remote on the floor. I assume I could use the inputs on the remote?!

The inputs on the remote for the midi controller pedals. If you don't have one and just have a wah pedal, just put it in front of the guitar input.
You can;t profile wah pedals as part of a rig so no, you will not see any amps with the Kirk Hammet Wah. However, there is a comprehensive list of wahs that you can import, I'll try to find it.
You then need to control them through an expression pedal via the inputs on the remote.
If you have the wah, as spikey said, these need to go into the guitar input like a regular amp.
