you can’t change between the main and alternative inputs. The way to get round it is to have a loop in one of the stomp slots (probably Stomp A) and plg the acoustic into the FX Return. This will activate the X retun as your acoustic input whenever you turn on the loop.
i sometimes use something similar with my piezo equipped guitars. I plug the magnetic pickups into the front input and the piezo into a loop. That way I can send the piezo straight to the ain outs using parallel path and send the magnetic pickups through the amp block etc.
Personally, I just use a simple A/B switch to do that. It was cheep and gets the job done.

This is actually a great idea, but it doesn't work anymore as soon as you start using the Stereo Monitor Out/Cab Off with the classic KPA models.
The Direct Out is used for the right channel and thus you're not able to use any loop functions.
A workaround would be to get the ability to switch to/mix in the return jack with some kind a new loop stomp.

Is it impossible to route the alternative input to switch in with a software update, or is it a hardware limitation?
I believe its hardware related but I would be helpful if ckemper could confirm this as the ability to switch inputs via the Rig menu would be awesome. Not only would it work well for switching between different guitars but it would also be amazing for guys like me who use guitars with a piezo and want to make use of the two separate outputs.
If not used otherwise the Return input for the loop can be used as an alternative input. Put the loop in stomp A then. I found a nice video on YouTube where somebody showed this model in order to separate electric and piezo pickups. Just don't find the link ad hoc.
thanks Deadman42 that’s actually bow I use it at the moment but it does tie up the loop slot in a rig which using the alternative input would get around.
