I didn't noticed this as of yet and I always have my signal muted on tuner.
I will follow the given procedure again though.

Programming the FCB is a major PITA unless you use a good editor, which is what I do.
The one from http://www.lg-fcb.com is very good and programming is self explanatory... -

I think the most important part of the KPA sound chain is the amp section : there's no other stuff that can reproduce tube sound like the KPA but I wonder if the cab section isn't just a tonematch thing ? Maybe I'm wrong. I'd like to learn more about this.I would like to disagree. What makes the KPA so unique is that al lot of the amp profile's characteristics is embedded in the cab portion of the profile.
This is also the reason why you can reportedly make profiles shot from 'inferior' units like the Behringer v-amp sound substantiealy better when you apply a Kemper cab to it (which means you inject some DNA of another profile to your existant profile).
How this is specifically done is indeed a trade secret and I doubt this will be discussed openly...
But we can speculate... -

I have tap as secondary function on the rig switches. -
AFAIK the external switches on the FCB can only be used to switch amps etc. But they don't send midi CC which you need for activating tuner and tap.
I use a similar setup like you (UnO and lg-editor).
I use the upper row for stomps, down row for rigs.
I have succeeded in programming tap this way that when I tap the tempo on the (down row) rig switch I am currently on I get tempo.
Only for tuning I have to switch manually at my KPA. -
What was different?

+ make sure you are on the filter 'all rigs' when you check for the number of profiles on your KPA.
