What type of Holdsworth patch? Clean volume swell, legato distortion, multi-delay clean, or shall I add "Heavy Metal Fatigue" 2nd's harmony?

You may be able to use the harmony effect to play those dual lines, if they are single scale based intervals.
If it is easier, the Pedal pitch can be set for a heel interval and a different toe interval.With either approach, you can use the ducking control to control when harmonies appear with your playing dynamics. With that song, a negative ducking setting could give you harmonies with a light touch, and single notes when you dig into the leads.

I've added a rig called "Holdsworth Nights 2" to the Rig Exchange.
It may get you in the range, with one guitar or another.
I'm putting a quick and dirty sound clip in the "Music" section, but, it is with a Les Paul, and I'm not a jazz player (enough disclaimers yet? LOL!)

Does anyone have any suggestions for achieving a clean volume swell type Allan Holdsworth sound (like in the track Shallow Sea from the IOU record)? All of my experience is in a high-gain context but I've recently been wanting to experiment with these sorts of tones.

My KPA version isn't quite as lush (I used multiple independent delays on the Intellifex) but I've uploaded the rig that I use these days for that sound. It's on the Rig Exchange as "Shallow Sea TH".
Here's a quick demo of the KPA version of the effect. I'm using the volume pedal on an FCB1010.
