If using pure cab in the output section as well as the cabinet section at the same time is ultimately stacking pure cab on top of pure cab, then should this be avoided?

That confused me too.
There's no stacking. The higher value trumps.
One thing to note is that setting in to zero in the output section doesn't mean it's off, you actually have to turn the effect off.
Do a search for Pure Cab and you'll find a few threads which go into this in more detail.
As said above, whichever is set at the higher value is what you hear.

This is from the Main Manual paragraph dedicated to Pure Cabinet:

If you would rather have individual settings of PURE CABINET per Rig or cabinet preset, there is a second parameter in the cabinet module. There is no switch for the local parameter - it is disengaged by setting it to zero. Both values of PURE CABINET interact such that the larger of the two values is always given priority and will be applied as the actual intensity of the PURE CABINET effect.
