I'm getting a new guitar next week that has the EMG hetfield active pickups and I was wondering if you guys make any specific adjustments to the clean/distortion sense settings, or any other settings when you're using active pickups.

Just CS. My guitar with the het set has CS at -9. I keep it there for all my guitars, and the het set are the probably the highest output pickups
For each guitar I use with the Profiler, I follow the standard approach:
OTOH, if you want to preserve the difference in level and response among your guitars, it's a good idea to set CS for the hottest one (and leave DS @ 0) as dahla is suggesting.

The best way to set Clean Sense though is as per Kemper's tutorial :
The clean sense setting is actually to balance the volume of clean sounds against gained sounds, not specifically for adjusting the input gain (although that is, of course, a handy side effect).
Yep, but it can't go over the converter's clipping nevertheless
You can in case lower it from that, not the other way round.
