Which settings do you use in the input section ?

I have an EJ strat that I set at 7.5 clean and +2.5 distortion,my Les Paul is 3 clean and zero.

It depends on the pups, Burstbuckers at 3.8, Fender SC at 5.8, Di Marzio Pro/Fast-Track at 3. Never felt the need to move the distortion sense (always at 0).

By ear only, use clean sense if you feel clean doesn't match the level or power
of distorted rigs. Don't use the distorted sense. (I don't know why it's even there) this comes from CK himself.

Clean is usually up 2 or 3 depending on which guitar I chose. Distortion stays at 0.

I use always 2.0 clean.
Have a lot of different guitars and works well. With a real amp you also do not change the input level.... I think it is just too complicated. Some time ago I had several setups but now just 2.0 ...
