I don't think anyone can provide input without access to the actual tracks.
Did you supply them to the engineer as exported WAV files? If so, you should be able to hear any phase issues in the files.
Question: Did you have the constant latency option engaged while recording the tracks?
If you didn't, then it MIGHT just be a matter of nudging one pair of tracks a itty bitty amount. It would surprise me if the engineer couldn't figure that out by himself, but that's how it is sometimes.
If that's not the issue, then I have no light to shed on the subject.
Oh, by the way: the different profiles per each part, were they done by reamping, or was it four separate performances?
Michael has mentioned the constant latency which can cause problems if not selected when reamping as profiles can have a slight varying amount of latency. I would think this might have been your biggest reason for the phase issue

Exactly what I thought, and why the engineer saying he "couldn't blend the takes without phasing issues" sounded weird to me. As far as I know, trying to solve phasing issues simply means moving one track around until both are in phase. If this doesn't work, my only guess would be that one take was recorded slightly out of tune.
Drifting synch because of non-constant latency might have sounded like phase issues. But, since it is a non-constant synch, simple adjustments at the beginning of the tracks will not likely keep them in synch for the length of the song.

Ah, I see. Hadn't thought of that. I assumed that with "constant latency" off, the latency would vary between rigs, but would still be constant for a given rig.

Actually, that is my assumption, too. I've not had any issues with tracks being out of synch, BUT, I don't triple, quadruple guitar tracks, or reamp a single part with multiple rigs.
I thought constant Latency was only for use when reamping the same guitar part, have I got this wrong? Say I have a guitarist who wants play his part 4 times 2 panned left and 2 panned right using a different rig for each take, not just the same take reamped 4 times should I still have constant latency on?
No, you shouldn't need it for that. I've never needed to use it for playing parts more than once.

Now I am not sure with my previous post. 
I thought this: "Part 1 Profile 1""Part 1 Profile 2""Part 2 Profile 1""Part 2 Profile 2" meant that 2 guitar tracks were recorded through two different profiles yielding 4 tracks. In case when you have the same dry track reamped through 2 different profiles, phase issues can occur and constant latency option is the fix. Maybe I don't get what is meant by "Part1" "Part2"...
Just a thought: are you and the engineer working at the same sample rates and bit depths? That can cause hell with syncing up things if not.

Yus. There would be (a lot) more problems if this was the case haha.

-did you reamp your tracks or commit to sound when recording...did you guy record at the same time or ....

why is out of phase an issue with your engineer? As an engineer you learn how to phase align via nudging or phase shifting or inverting etc...why can't he do what he's paid for? That's what I do when I am running a session etc...

Which is why I was talking about bit rates and sample depths. Did you and your guitarist record on the same setup or elsewhere?
