Are you playing single coils? Do you have a pickguard? You could be picking up static from your fingernails to the strings. Using a static-cling dryer sheet works wonders.

Can you post an audio example so we can hear the "crackling" sound?

I'm using a humbucker and I have a pic guard.. I find I generally have to turn clean profiles down like 6db+ to stop the crackling.. here's a sample: https://soundcloud.com/randomhuman-2/crackling

It sounds like clipping which clean sense would help with as you have found. Are they particularly high output hum buckers?

I have the exact same problem. Creating a direct profile of my JVM through the Kemper DI box results in a Kemper Amp with the exact same clipping that you're experiencing. Switching to the "Reference Amp" (in the same step where you can refine the profile) eliminates all of the crackling noises.
