interesting.
fuzz pedals are notorious to be very sensitive about what kind of input signal they are fed.
have you tried a reamping-box between the Profier's output and the fuzz pedal's input?
that's how I profile finnicky fuzz pedals like Fuzz Faces or the Fuzz Factory.
maybe it just the circuitry in the pedal,some things just cant be profiled,i was trying to do a yamaha thr10x and that just comes out clean ,somehow it is bypassing the distortion part of the circuit.
what fuzz pedal do you use?

the fuzz edal will not influence the profiling process.
Extremely stupid question: have you check the battery in the fuzz? 
Edit: do you hear the fuzz when comparing the reference amp to the profile?

that´s how it is described in the manual, that´s how I did it countless times with success.
As I mentioned before, some fuzz pedal need to "see" a guitar pickup at the input, so a pickup siumulation device is needed additionally.
A reamping box is not needed at all.

Profiler Send -> Fuzz -> Profiler Return
I haven't profiled just the pedal because it wouldn't sound good by itself
that's not the point.
we're trying to troubleshoot here.
